I think I need some rescue. I somehow started taking the sci-fi portion too seriously. Now I have a wonderfully chillingly thought out breeding project, but no idea where to insert the humor.
The story idea thus far is to have a scientist try to improve the human race. He tries to breed for Sues, believing that Sues will save the human race. Yeah, that's funny, but somehow the science side has gone too dry, and the amusing seems to be fading away.
I need some reminder why this story is primarily humor/satire/parody...?

Well, I suppose that there will always be that underlying idea of the breeding of Sues. Seriously, that in and of itself is silly. I think that you could find a good balance between the science and humor is maybe you add in a few "mad scientist" moments every now and then. Maybe they laugh manically or they always say something (this being for just one or two characters). Though, my advice may be a little dry as well. Eh, take it or leave it.
