I don't know if it's what you're looking for but Iwas always slightly disturbed by "Goosey, goosey gander" as a child. It goes:

Goosey, goosey gander
Whither shalt thou wander?
Upstairs and downstairs
And in my lady's chamber.
There I met an old man
Who wouldn't give his name
So I took him by his left leg
And threw him down the stairs.

Also the bit in Rumpelstiltskin where he gets so mad he stamps his foot through the floor and tears himself in two trying to get it out again.

But I'm curious, what was creepy about Peter Piper?

I think you'll find that almost every fairy story has been sanitised in recent years, and was originally much more creepy. Have a scout round for the original versions.

You're not kidding. The original Sleeping Beauty only woke up because one of her twins (apparently the prince had more qualms about kissing a corpse than raping it) sucked the spindle from her finger. Then she goes to find the prince, who's at home with his wife. The wife finds out, gets upset, and attempts to kill SB and the children and serve them as food to her husband.

One version of Cinderella had her actually kill her first stepmother so her father would marry the cook who turned out to be the Wicked Stepmother. The stepsisters also cut off part of their feet to make the slipper fit. At the end, birds peck out the stepsisters' and stepmother's eyes for some reason.

Snow White ends with either the Wicked Queen been cooked alive or forced to wear hot iron shoes and dance to her death. Even without that ending, you still have the queen order a child's heart to be cut out as proof of her being dead.

Someone did one for Jr. Ex. I don't remember what's it's called, only that it was by the Bros. Grimm and it involved chopping off and eating fingers.

Pentoon: Peter Piper is used in many different ways and the most relevant is the fact that he is quite the mischevious bastard. He likes controlling things and manipualting those with weak minds with his music. He creates armies of rats and enslaves little children. So yeah he's kinda creepy.
