When typing the phrase 'second-in-command', as in,
"I've lost my second in command,"
should 'second' be capitalized?
I know that when referring to someone by a title, as in 'Second Silvani,' the Second should be capitalized, but I'm not certain of the other.

In this case, no, it should not be capitalized, but it should be hyphenated (unless you're doing that deliberately to get more words).
