Well, if it's either the humans or the magical race that wants to eliminate the other two, you have a biological reason that comes out of being a predator. Most predators will try to kill or drive away any other predators in the area. Lions attack cheetah cubs to kill them. Cheetahs will do the same if they find lion cubs. Wolves will attack bears if they're vulnerable, some wolves actually hunt bears to eat them.

Think of that instinct and look at humanity's track record with everything from tigers to sharks -- in the real world we need to fight that instinct or we have a collapsed ecosystem and lose all the totems that wind up on our heraldry and our banners. We don't see many European lions any more and the tigers are almost extinct, now it's the sharks beginning to vanish from the ocean.

Why the artificial intelligences would want to wipe out organic life is something less biological. They would need to have some effective alternative to perform the role of maintaining the hardware if they're the ones that want to wipe out the other two -- as opposed to in some way enslaving them to make sure they do maintain and continue developing new hardware. They may be intelligent enough to design new hardware but it needs to be built. So they'd need to develop extremely effective robots and have enough grasp of the reality of the physical world to understand their needs or destroying the other two risks their continued existence.

Then again, they were probably designed by humans and their psychology may have that competition-destruction pattern by proxy by cultural inheritance. It's not as if humans are responding all that fast to "whoops we are overhunting, overfishing and overstraining the planet's resources." We're becoming aware of it but actually cutting back on carbon emissions and turning to green tech is a very slow process.

That xenophobic instinct, especially against the very similar variation, probably isn't something like a thought-out motive. more of a gut reaction "There's something WRONG with them" and "They'll do unto us if we don't wipe them out first" along with other rationalizations.
